Jayne originally fled the country as he had murdered the villian and the CBI was disbanded with all the corruption and Blake Society links involved by the FBI! (Ironically The Blake society had infiltrated the FBI, CIA and many other agencies not shut down)!
However the FBI had wanted Jayne for his unique skill and he came back on a full pardon and that he could work again with Lisbon, who had become a small town sheriff! This is what they still do to this day, except they are now married and have their own children who are away at summer camp!
